I just tried writing the equation with my bamboo pad and saving the image as a jpg, works beautifully.

You can do this by using html tags:

<sup>This is superscript</sup>
<sub>This is subscript</sub>

It would be nice if you could just format on your PC and transfer that formatting without using tags, but this is not supported yet. Maybe some year.
