I think you already have a great way to do this... See the "Filter" button on the right. You can filter flagged cards or excluded cards, then go to Multi-Select mode... all cards shown will be what you are interested in.

When looking at the list of cards, it would be great to see which cards are "excluded" and which cards are "flagged." This way, in multi-select mode, I will know which cards to include or unflag without having to look at each card individually. All you will need to do to correct this is add an icon (font? italic?) on the "cards" list denoting if a card is flagged or excluded--a very simple and quick fix. Let me know what you think!
